Do you have to clean the rubber of the seal with some sort of cleaner first? I've tried using 3M black weatherstrip adhesive and it adheres to the paint but won't stick at all to the weatherstripping??

Not usually. Usually just clean and dry. We do like to coat both surfaces, the body, and the seal with a light coat, and let dry. Then a coat on either, to do a final stick together.
